I did not rerun mass-spectrometry or machine-learning analyses.\n\n**Findings.** The analysis used **45 treatment-naive tumor biopsies** from TRAIN-2 participants receiving HER2-targeted treatment with chemotherapy. Protein quantification was associated with pathologic complete response and revealed heterogeneity not fully captured by routine semiquantitative HER2 staining. The paper checked relative HER2 abundance in a subset by immunoblot and examined immune/proteomic signatures; an external I-SPY2 transcriptomic dataset lent some support to selected patterns. Such cross-platform comparison does not prospectively validate the complete proteomic classifier or prove it changes outcomes. The authors themselves say absolute, standardized protein quantification and more in-vivo data are needed for clinical use.\n\n**Limitations and uncertainty.** This is a small discovery cohort with potential model overfitting, platform differences, and no randomized test of biomarker-guided treatment.
